For the way I took Zeus' quote at the end, I had to go back to Daedalus' dying moments. He still refuses to acknowledge Icarus as his son, though his words were obviously those meant for his son and not a puppet. The game made it clear that all of those connected to the devices were being punished by the gods. I believe Daedalus refused to acknowledge it was his son to protect him from the god's wrath after it was all over.
I kind of saw Zeus' quote specifically naming his as a marionette as kind of tongue in cheek. IMO, he knew, but what they did for the gods by destroying Typhon, and Daedalus' sacrifice to save him and even protect him while falling to his death pushed Zeus to spare him.
